I start by deciding what I'm trying to do... like let's say I want to try meadowfoam oil (highly recommended btw). So I plug that in to a recipe I already like and adjust the amounts until I'm happy.
As long as Soapcalc tells me the soap will be fairly hard with good lather I'm usually happy. Aside from that I take the exact numbers and recommendations with a grain of salt. You can drive yourself crazy trying to tweak the "perfect" numbers when there is really no way you would ever feel the difference between a 38 and a 42.
Edit - I forgot to add that I use soapcalc more to help me calculate my lye and liquid amounts as well as my superfat than I do to "design" the soap qualities.
